I'm not sure on which way to move on my up coming project. I'd like some guidance please.

I've got a Colt 6920. I'll be replacing the upper with a RECCE upper from HCS. I don't expect I'll ever want to switch back to the factory 6920 upper configuration. I can't see the need for two 16" uppers if I'll only be ever using the one. The only reason I'd keep a second receiver would be to accommodate a 18" SPR barrel later on down the road. Looking forward, the probably of that happening is slim. Even if that were to happen I wouldn't need two complete uppers.

It seems like my options are to get the complete upper from HCS and sell my factory upper
or
have HCS cannibalize my factory upper and sell the remaining parts.

What's the best route?

If you don't want your AR to multiply like gremlins, go the route that results in few, or zero spare parts laying around. Even something as simple as a leftover flash hider or takedown pin can result in the buildup of another complete rifle down the road. I'd probably opt to sell off the original Colt upper. The money you get from that could be put into optics/mounts for the Recce.

I have a recce build from HCS and there will be no need for that Colt upper. I also don't think you will need an 18" upper after shooting the recce. But then again need is subjective :). Sell it and put the money towards ammo.
 
You may be surprised how many people out there still believe that Colt is the last word in AR's. Post the complete Colt upper FS for an outrageous price and you will probably be surprised with a taker fairly quickly. :)
