AR pistol lower won't fit?

I have a LaRue 12" upper and decided rather the go for the stamp, I would just purchase a pistol lower for it, I just received a RRA lower, says pistol only, My upper is too tight to allow the rear pin to be inserted. Is there a difference between a pistol lower and a rifle lower other then the stock? I'm not excited about filing on my $1,200 upper!!
