I was using a 45 moa on my AX (.308) and I had no problem getting a 100 yard zero. The front butler creek cap required minor modifications to clear the rail, but it worked.
If you are talking a Spuhr mount, then the mount is just a bit higher and you won't have clearance issues.
The only other thing is this- with a 5-25x56, you will see shadowing in the upper portion of the tube from the erector being so close to "bottoming out" in the elevation travel. You probably won't be shooting your .338 much at 100 yards, but on my .308 it was driving me nuts and I didn't need the extra ~7 mils of travel, so I went with the 20.6 moa mount.
PM me if you have further questions. I know that a 100 yard zero isn't guaranteed with a 45moa mount, but it is recommended from AI, and the only mount that will fit the scope without machining. From what I am told, the 45 moa AI mount was made specifically for the 5-25x56 to be able to maximize the travel.
Hell, if you want to go with an AI mount this time around, I do happen to have a 45 moa pic rail mount that I was using on MY AX with my 5-25, if you are interested.
