I have a barreled action that has been cerakoted and shot in a manners stock with marinetex bedding. The bedding is absolutely stress free, no movement whatsoever when tightening and loosening screws. The thing I am wondering about is the cerakote on the back of the lug has been worn pretty much through. This would make me believe it is somehow shifting around during recoil. The rifle shoots really well, but what would cause the cerakote to wear off the back of the lug like that?

if the rifle was cerakoted after it was bedded it could have rubbed off when the action was put back in to the stock because the fit is always super tight in the lug. I would have cerakoted it after bedding as well if I did the job as to not risk scratching the finish. I wouldn't worry about it.

I'm also wondering why you are inspecting the back of the lug after the bedding is complete and the rifle is put back together? Were there other issues that needed to be addressed and you happened to notice the lug while addressing them, or are you just anal as hell?

The lug is the point of contact where ALL of the recoil force from the receiver is transferred into the stock.
The back of the lug lies against the bedding surface. BANG.
You're surprised that there's evidence of contact/wear on this painted surface?

Fly man.

Look at it this way.
If your buddy came over with his rifle and showed you some awesome groups from it, you'd be impressed.
If he then stated that it's shooting really well and he wanted to take it apart and see if he could find some problem with it.

Wouldn't you tell him he's nuts and to just keep shooting it?

If you're not having problems with a rifle, don't go looking for something that doesn't exist.
