Advanced Marksmanship changing muzzle brakes

Does changing from the GI flash hider on an M1a to a Smith Enterprise brake change the POI and if so by how much? I went to the range yesterday and my scope was about 6 feet left and 4 feet low @ 100 yards after the brake change, That was the only difference..
I bottomed my windage all the way right and was still 2 feet left!!!
Everything was tight and torqued..

Im perplexed to say the least.

Any Ideas? Its a Pride Folwer Rapid Reticle Scope

That is the first thing that came to my mind as well.

I looked today and there are no marks visible. I would think if the bullet was hitting the brake it would not be a clean pretty hole like it is..
