So I installed a factory muzzle on the Tikka Tac and it's not straight. Someone suggested a crush washer, but factory should be a correct fit right? So what I did was adjust so it was straight and then tightened the top screw. Is this okay? Do I need a crush washer. Just afraid the unused distance will damage the thread.

that will be fine. you can get a crush washer but those are muzzlebrakes that you can't tighten any other way.

Index it and tighten the top screw. That is what that screw is for. Mine was close to straight when I threaded it on, but I had to back off about 1/8 turn and tighten the top screw. No problems with ~1500 rounds through it.
