When you set back a barrel do you have to break in the throat like a new barrel and there would be no barrel speed up again would there?

No. Setting aside the the question whether even a new quality barrel needs to be broken in, a barrel being set back has presumably had more than enough rounds through it. The very small length of newly cut throat wont affect velocity. Set it back and shoot it.
