Nothing seems out of whack and the barrel if free-floated still after a touch of sanding. I'll have to get out to some longer ranges and see if it causes any issues. At 100 yards nothing weird shows up.

That sounds like the reticle is crooked inside the scope.
If the action is held level according to one level and then the top of the scope is leveled according to the other level, then the scope should be mechanically level to the action.
That's what matters most.
The reticle can be crooked from the mechanical travel of the scope.
A box test will often show you if this is the case.
It's certainly most desireable for the reticle to be aligned with the mechanical travel of the scope.
If it's not, I would send the scope back for service or replacement.

The next question is do you trust the levels to be accurate?
With the gun set level, flip the bubble level vials end for end and see if it still shows level (obviously without moving the gun).
If it does NOT still show level, then the level is not accurate.
If you have a truly level surface you are checking, the bubble should read level when flipped 180 degrees.

I know what you mean there my savage is the same way so I just straightend up the ret the best I could and it still shoots flawlessly out to 600 yd(have yet to shoot past due to no where to shoot that far) I have a buddy that has a sick 7-08 that is like that and he shoots out to 1000 yd regularly and it is absolutely magnificent even being ever so slightly misaligned in a manners mini chassis.

That's what I'm seeing. The action and scope are square to each other. When you drop that combo into the stock it sits crooked in the stock.

Then just lean the stock over until the reticle is level.
Problem solved.

Otherwise, send the stock back and ask for a straight one.
