I've been using my whiz wheel lately and it got me thinking, when you go to true a device like this is it better to true it off muzzle velocity or density altitude, or does it even matter what method you use?

Well since the larger wheel is already set to a specific MV for your setup, if you need to correct it to match your elevation for that days environmental conditions, you will end up getting a new DA reading. That new DA reading will become the set line for your elevation readings for the rifle.
So if I am understanding the question correctly, you are trueing more on the MV wheel. The real fact is you are using both the MV and the corrected DA to true.
