I have take off barrel from gunwerks a guy wants spun up on his 700 action. Not a big deal but I'm dialing the barrel in off the chamber with a long stem indicator (its a. 0001 but with the long stem. 0001 = .0004) I get the rear of the chamber to. 0002 or less and move to the neck area and it's out by. 004 (keep in mind that's with the long stem on) I have gone back and fourth and when the neck is within .0002 or less the beginning of the chamber is way out. Has anyone ran into a barrel from gunwerks like this?

No experience with gunwerks barrels, but how did the barrel shoot? Sounds like a set up issue on their part and or a possible chamber that was cut with a tight fitting bushing on the reamer that was cut with a finish reamer the whole way with the bushing influencing the path. This why pre-drill and pre-bore works so well.

Lots of other reason why this happened too, but the above comes to mind first. If the barrel shot good before, I wouldn't worry about it too much in this case, although that would NEVER be acceptable chamber work from me.
 
If you wanted to ream a chamber so it would indicate that way how would you do it?

If you are measuring the chamber at the neck and the base and one end runs true and one end doesn't, it is your setup.

Get the chamber running true front to back and see where the bore is at that point. I'd defiantly do that before publically questioning a shop's work.
